So after quite a bit of testing on my own end, I would agree having one pet/thrall is vastly better then two. Every dungeon I’ve ran as a test, one pet/thrall walked through all of them with little effort. But with two, they took quite a bit more damage and I had to spend a bit more time sitting around waiting for them to heal, as I am leveling them. But in a lower level they did quite a bit better with one pet perk. Kinda a shame really, as the two pet perk really needs some sort of real buff then being so weak compaired to the other one.

I feel like instead of removing all benefits from the player for having 2 followers, it should halve the benefit. That could work, no?

Just keep all the benefits for those multiple thralls. My only complaint with the perks is it appears to have been designed by two people…one that just gives a perk bonus and another that likes to put a stipulation on said perk. You get this, but only doing that, or you get this but loose that. While the other designer is just saying yeah here you go have a bonus
