I want to make small custom outposts/bases with hostile soldiers to all players on the server, respawn just like other enemy areas, and have respawning lootboxes. Is that possible using the current version of pippi?

Final question, since I am a player on the server I would like the enemies to not have my clan tag or be associated with me, but be their own seperate factions, is that possible?

Yes. NPC Summoner tools and loot spawner tools. Located in the Building Tab in the admin menu.

Kinda. There’s two ways to do this. One is cleaner than the other. The first way is to place the tools like normal and they have options to hide this information (not sure if it works for the loot spawner, I think it does). The other is to use a 2nd steam account as an ‘Admin’ account via family share, its a little extra work (since you need to log out on steam and relog into the other account). But allows you to make admin builds not associated with you or your clan. I highly recommend the second option if you’re running a server for others.
