I don’t want to make this a bug report, because it might be intentional.
So I ask fellow players, what is this about, if someone knows? I have this experience with Transportory stone and other one I can’t recall right now. And I don’t mean damaged structures.
I noticed when I prepared all the materials for creating second transportory stone, which cannot be moved as other structures, and I was not happy about the placement, so I dismantled it to try again, but found out I don’t have sufficient materials anymore. The most painful were silver ingots in that moment. 
Any ideas?
Unfortunately items that cannot be moved will also not return full materials. I do believe this is intentional.
The logic I have for that is every item used to return partial materials. Until they added the new system. When they did that, they made some things not return full materials. Those same items could not make use of the moving feature.
Thank you for the clarification, I also thought the same, that it would be something about the authomatic sorting and including or not including various stuff into this.
But how can we tell in advance, which structures are movable and which are not, until we find out “the sad way”?

I did not know, what is movable and what is not, until I found out in game - for example Stables with baby horse inside is not movable. Empty stables can be moved. And I can imagine, how confusing this can be for new players.
Little indicator on the icon might help, or item description I’m sure would help.
I will say this though. Not being able to move the transportory stone makes sense. When you place it, it locks in that location. If you were to move it it would likely still point to the original location.
A little off topic, but on the subject of transportory stones and other similar items (if using mods). They don’t seem to work correctly if you tilt them. Normally such items can’t be tilted, but some mods offer an override. I had the unfortunate mishap of using a teleporter that was tilted about 20 degrees and my view was then tilted by the same amount.
Good thing I didn’t tilt it a full 180 
I think, if its damaged you get less.
