Nope it is a feature. You have a male character model and put it on a female where it looks different.

But that is discrimination! Female Thralls can’t wear pants but male ones can wear skirts? Ridiculous
Nah change your character to female and the female barkeep will wear the same as you but the male can’t wear it as a skirt.
If you try it with the innkeeper top you’ll see that is also different for male or female. It’s just that some of the outfits are contextually different depending on the sex of the body wearing it.
(This is also another reason that the dye system is a problem - you cannot tell what you are dying if you cannot preview for the opposite sex…)

Like lacrosse. For men’s lacrosse, it’s a full contact sport. You have to wear protective gear, and a helmet.
But for women’s lacrosse, all of the ladies agree to give each player the space of an invisible bubble. So it’s zero contact. No protective gear required.
You know. Because it has to be different for women.
You should try putting on the Noble set. I cannot wait to see your reaction when you see that one.
i beg to differ, tell that to the women teams in Oxford, I have been watching when living in the UK. Those ladies beat the bejesus outt of each other

I have not personally tried, but probably not. It is essentially the same item after all. If you take that skirt off of her and put it onto a male thrall it will magically become pants. Put it back onto her and it’s a skirt again! I would assume it would be the same for a transmoged item but as I said I have not tried it.
Assuming you don’t have access to mods (I think you’re on official?) - Artisan pants may be your best bet - they’re a little tighter and more ‘form fitting’, but they’ll at least show up as trousers.
Well, you know, over here in the US - men think that they know whats best for everyone.
Sadly, your options are slightly more limited for pants on womerns. There’s still the Relic Hunter pants, shemite pants and probably a few others.
Same with some bazaar sets, the Aesir Raider chestpiece for example is very different. Male chars get a padded/lamellar looking chestpiece, but on female chars it’s more of a metal valkyrie styled deal.
Wait until you try the Noble Attire.

Also, and entirely vexatious, there is no way to access dye channels that exist on the armour for characters of a different gender than the player character.
If you have a male main, then you simply cannot dye (without mods) certain portions of the armour as they appear on female thralls.
As huge and obnoxious as the dying bench is, one might think it could handle that as well, but no.
If you want women’s pants (of the non-armoured variety), as mentioned above, relic hunter and shemite have parachutes for you.
Also, Hyrkanian raider looks very much like jeans.
Zingaran freebooter is pants, but it has that silly top of the boot built in that doesn’t match to anything, not even the Zingaran freebooter boots, and looks outright absurd with anything else.
Black hand trousers are there is you want something ratty and falling apart.
In the same pack as the innkeeper, there is the artisan pants, which are basically spray on leather pants.
Of course, it’s not just women loosing pants.
They also gain tops.
On a male, the Darfari and Stygian Raider and Vest tops are just neck wear (and nipple piercings) females have a halter added, regardless of nudity settings.
It’s all a bit annoying.
But as mentioned, not a bug, instead a deliberate choice
Edit: On an aside, have you looked at the Kambujan skirt? For an innkeeper or indoors person it easily can stand in for a full length dress. Of course, absolutely not pants, but it may fill the same domestic itch.
