Tested with a sword. it vanished. All food as well.

Thanks for the report, we noted it down to take a closer look.
Confirmed on Private Server “Derketo’s Desire” - no mods, vanilla server.
Honey in inventory of bears disappeared upon server reset. One of our users had a named thrall in a wolfs inventory and it was lost as well when the server reset.
same problem on singleplayer.
1 - Put plenty food in pet inventtory
2 - exit game while still lot food in your pet
3 - relog-in, see that all food is gone, ever if you relog just 1 min later
