Game mode: Online private (modded)

On my modded private server I have visited the sunken city several times, sometimes together with other players.
We are missing several bosses:
- The boss in the small temple atop the island
- The boss in the ‘planetarium’ (the 3 mobs are there…)
- The boss in the room wtih the whale carcass
- Those two big bosses just before the endboss (the other boss with the 2 mobs is present)
Mods present on my server are (in this order):
- Emberlight 2.0.2
- Tier4 Thralls - Half Increased Spawn
- Pythagoras Support Beams
- Kerozards Paragon Leveling - A Multigun Refresh
Does anyone have any of these mods and can recreate this bug?
Additionally, Emberlight items can be found on the fishman mobs. These are normally found on Exiles around the noob river. I have no idea if this is due to an Item-ID conflict or maybe the loottables of the fishman are somehow connected to the Exiles…

Please provide a step-by-step process of how the bug can be reproduced. The more details you provide us with the easier it will be for us to find and fix the bug:
- Install the mods mentioned above
- Go to the sunken city
- Go through all encounters
- Compare to a walkthrough video or to an unmodded game
