So, great discovery, and documentation of this bug!! 
The bad news is that because the sandstone is still there, it can still be upgraded. Where I have seen this happen, I believe (I have not rigorously tested) that you can upgrade the same spot a second time. I am not certain - but I believe that the result is 2 T3 walls loaded into the same space. I am not sure if this is relevant for sieges, etc., if this adds to the number of bombs that must be used to raid that particular spot as I have not tested.
