Emberlight was a recent cause to not being able to interact with Thralls. They just updated the mod, but there might be others out there causing this issue.

maybe the emberlight modders fixed it, but if you already attacked those thralls, you might need to reload an older save and then try their fix? (since if you killed them, they probably vanished too)
