If I download the expansion Isle of Siptah, will I still be able to play my exiles game?

Yes. Even in single-player they are 2 different saves.

So I can choose which one to play when I sign on?

In single-player, yes. For the servers, it depends on which map the server is running.

If you’re playing PC. You’ve already downloaded the expansion by keeping the game updated. Purchasing it just allows you to play there and to make the armor/building pieces from it like other DLCs.
