Yesterday on 1044 we lost two fully upgraded shrines - ymir and set, and one T1 set. When the last set shrine was upgraded, it dissappeared AGAIN.
Check if there is something around your temple (placeables, building parts) that may collide with the bugged collision box of the upgraded temple.
We had something similar reported here :
They are all placed on foundations. One of them dont have anything arround it (planters, lights, etc.), and the other one is in a “yard” 
which does have placeables arround it.
Both of them have been there for months, and all of a sudden, they vanish.
